After much effort and frustration, I have got the lower unit of my 2001 F100Z to drop about an inch, but it won't drop any further. I don't beleive there are any disconnects, are there? Suggestions?

Problems started after running through a weed patch on Friday and having my temp alarm sound. I cleared the weeds and the engine 'peed' just fine, but after returning to the dock the water output from the back of the engine was sputtering. I thought I would replace the water pump just to be safe, hence my current predicament. Should the alarm sound before any major overheating problems occur? Any advice greatly appreciated!

if it has never been off then likely the crankshaft threads are very dry. keep persisting, try and keep it coming off parallel. the key is dropping it every year for lube. chances are you will likely get an oil pump seal leak as a result of this. one hurdle at a time.
