Chances are the obstruction (if there is one) was not in the water pump. There's minimal areas for it to get clogged. You may have had a bad water pump that is moving enough water without load to keep it cool, but not enough under load. Do you have a heat exchanger system or does it just circulate raw water? Check for obstructions in the heat exchanger (rust flakes, old impeller vanes, etc). Are the hoses collapsing during runs? Check the inside of the hoses to see if they are delaminating. This causes water to fill inbetween the layers, causing a large bubble to form...sometimes on the inside, thus reducing flow.
