Water in bottom of cover

I run my 2000 model 50hp mercury 2 stroke today on my pontoon boat. I was going to check some things being I just installed a new powerhead and noticed water was all in the cowl almost even to bottom coil. I could not find any way to drain this water out. I used the power trim and lifted engine to remove the water. What could cause this. I never remember this happening in the past ? I know it blew off a very small oil line going to block last week and filled the bottom up with oil and gas. Got a new line and replaced it with tie straps so it should not come off again. Any idea where to look to see what is plugged up ? where this water will get out ? Thanks. Tom

Obviously, start the motor on the flusher on in the water, cowling off. See where the leak is. Post back....

Run the boat engine with cover off before I posted and I see some water dripping from side of block , I just cannot see where. I cleaned all the oil with an engine cleaner. The water pump is pumping a good stream out the back of engine going out of cowl and the line is not broke. I got hot trying to find where it was leaking and called it a day. I cannot take the summer heat especially on the water working. I will look more tomorrow as its supposed to cool off some.

It is not leaking anywhere on the motor so its got to be coming in from the outside. I let it idle today for at least 30 minutes and no leaks. I have a good stream coming from the block to outside of cowling so the water pump is doing its job. There seems to be a hole opposite where the fuel line goes in on front of bottom cowl. It is about 1 or 2 inches long and about an inch high. Looks like a plug should go in it. I will have to drive the boat and look while someone else drives it. I am betting that's where the water is coming in. The motor could also be sitting to deep in the water. I need to check that also.

Number 40 is missing on bottom cowl so I am thinking that's where water is getting in
