Sones like a fuel restriction. Possibly bad fuel pump diaphragms or trash in the carbs.

Forget the fantasy that she runs great. She is running lousy and on probably 4 or 5 cylinders.

I am reading "if it is out gear gear it goes to 4 or so." as, "when out of gear it goes to 4,000rpm or so.". That is not an engine with 6 cylinders making power.

I don't know enough about YamaZukis to tell which you have, but I subscribe to the suggestion that you have one or more non-functional carbs.

What happens if you squirt some fuel mix into each carb when at WOT?

Try squeezing the fuel line bulb when it's acting up. If improvements are noticed, likely a fuel pump issue.
