Yamaha 9.9 2cycle stops running

I have the 9.9 in Baja on an inflatable for not to serious fishing but it gets real serious when the motor dies and the wind is blowing hard. The motor starts easy and runs well at all speeds but sometimes just dies even after running ok for hours. It usually starts and runs ok after a few minutes but the last time it would die and run for short time and die again. I hailed a passing boat and was towed in. It looked like a fuel problem so I replaced the tank and fuel line, cleaned the fuel filter, made sure the tank was vented and that the bulb was full and pumping ok. Fuel problem? Electrical? I sure need help with this one or I will be restricted to landlubber status.

Howdy, and welcome to iboats.

That sure sounds like a water in the fuel problem to me, Bill.

But it could be debris in the carb bowl that sometimes blocks fuel flow and sometimes doesn't.

You don't say whether the changes you made had any effect. Did they?
