Yamaha 90hp Alarm

I was running my 2004 90hp 2-stroke for about 45 minutes at 2000 rpm when the alarm started going off. I ran it for about another 2 minutes to get to a safe anchor spot. I let it cool for about 2 hours, started right up to run home, got up to 4000 rpm and it stalled completely. I had about half a reservoir of oil, and I don't think the engine was overheating (the water stream was coming out of the engine strong). The only problem that I might have is old/contaminated fuel. I've used the boat very little this year, and have only added 6 gallons to the 18 gallon tank since November (!). Would the alarm sound for water in the fuel? Any suggestions on where to start troubleshooting would be greatly appreciated. Thanks.

First of all welcome to the forum!
The three cylinder Yammys have had an issue with overheating due to restricted water passages. Have you used the motor in salt water? There is a good bet that may be your problem.
Also, letting it sit or throttling back will let it cool enough to turn off the alarm. The alarm usually comes back when running it again at the higher rpm's.

Yes, running exclusively in salt water, through floating eel grass at that time, but wouldn't the pi$$ stream indicator mean that the head is getting plenty of cooling water? There was also nothing covering the water intake screens. The engine gets flushed with the garden hose every time I use it as well. Would water in the fuel cause the alarm to sound? Thanks again.
