    I believe that motor has pulser coils that feed the CDI to tell #1 & #3 when to fire those cylinders. need to test those inputs to the CDI

    Most regular boats that have power tilt and trim will act like what you are saying if the motor is trimmed up too far under way at higher speeds/RPM. trim back down a little and all is good again.

    well, if you motor will not idle properly after the motor has warmed up and the timing is set back to normal idle timing , you probably need to clean the carbs. something is causing the pilot /idle jet or passages to not furnish the proper amount of fuel to air.
