Not sure I'm the man here but the key thing you said was "you limped it in" it might be in limp mode. You said you unhooked the overheat sensor....was that the port side? Port side sensor is the one that puts it in limp mode and there is a way to test that.
To understand this correctly you "ran it" with the thermostat covers off and no water came out....correct? Not sure there is an easy way here, and applying water at the foot would not back flush. Did you try spraying water into the thermo housing? That may back flush?? Water doesn't cool the...

Your probably good. Getting past my experience level. Check for GOOD spark and post...let's see if others know where to check next. Would have thought your motor would have been good once wire was corrected.
Do you have an inline or a spark length tester? Check for GOOD spark. Otherwise you will need to go through your wiring I suppose. You might have fried something.
Probably ocean residue stopping it all up. Was it overheating? Were you missing any water pump impeller fins? Time to pull some covers and see how plugged up it is and clean.
I assume salt water use.....
Funny, your diagram shows the color coded wire from the power pack but not to the coil, nor does it say which coil it goes to. Also, no legend as to what the wires color codes mean.
I could see how that could mess someone up.
