Yes on the Bat, I would like to know the state of the Bat prior to starting. A fully charged Bat would be 12.7V but could be 12.5V
The ECM supplies 5V to sensors, and from your errors it starts to look like a bad sensor is drawing the voltage lower then 5V. Can measure the 5V running or not...
Get a digital multimeter and measure takes some measurements.

Battery reading motor ON and has been reved just once to 1200 or so rpms
Check for 5V on MAP and MAT
I like epoxy, but just don't see that alone holding the box together over long periods of time. Using dowels is classic build, and if it was anything other then a boat I would agree. I would at least tab the edges with glass prior to epoxy
Another my Opinion:
Seafoam is snake oil, nothing can be fixed by spraying stuff down the bore. Others like the stuff. Your motor has sensors which may have issues with the chemicals
I think your sucking air or there is a restriction
Get a piece of clear hose at the hardware store and place it between the seawater pump and thermostat housing
