Rodbolt, I'm attempting to install the batteries just as you said...the main battery strickly for engine start, the other battery for the trolling motor and other on board electronics, with both batteries separated by the isolator. I'm a little confused as to why you don't think this setup won't work too well with despite the low alternator output. The isolator will keep the batteries separate allowing each battery to independently charge when needed without draining power from the other battery. The main bettery (used for starting only) shouldn't need much charging anyway, allowing the secondary battery to accept most of the charge from the alternator. The "trickle charge" needed for both batteries might be another story, I don't know. At least I have my fingers crossed that this will work....!
