    First of all, it's not really a good idea to fill your boat with water... there are too many things that can get damaged by being soaked, and often you can't get enough water in the boat to find the problems without drowning parts of the engine.     I think you are on the right track. I'd want to be sure the holes were sealed against water intrusion. That would be hard to do with a layer of carpet under the seat pedestals. It might make for trickier carpet installation, but well worth the trouble, in my book.

    I'd try toilet bowl cleaner. Just don't let it get on anything other than the gelcoat (i.e., metal fittings, boat trailer, etc.).
