Check the water heat to be sure it doesn't have an issue. Looks like it may have been plugged up and maybe because of an issue. Port on Stat housing is plugged and the bottom hose may have had a Tee in it.

To set timing place a jumper across the DLC connector at pins A and B to put motor in base timing mode. Then adjust timing

A breaker is like a switch, can connect either wire on any side. Swapping wires is nothing and has no effect on anything. Moving other things you mentioned is probably what fixed the issue

Water in oil doesn't mean the motor is ruined, unless the motor was left running until it locked up. Change oil a few times and get it running for a while. As the motor warms up it will start burning off the water that remains

No issue with wiring
The reason for disconnecting the ALT wires was to see if there was a problem with the ALT which was back feeding the ignition. Doesn't appear that is happening
On one of the wires yes, but I was asking if there is power at the coil or key purple wire. One of the 2 wires on the ALT other then the orange wire comes from the 50 amp breaker. The breaker has Bat voltage full time
Should be looking for volts not ohms, unless your talking about across contacts
The original problem was motor won't shut OFF. If that's still true then there should be 12V on the coil with key OFF
Unable to determine what manufacture but do see some corrosion issues. Maybe remove wires, clean and reinstall may fix the issues, or at least some of them
