    Yes, fill the holes fully with 5200 and you'll be fine. Also, the tests you did will reveal the worst cases of rot, but that's about all. Good for you for checking more thoroughly with a drill.

    I'd just use all polyester, too. Even a possibility of adherence problems between poly and epoxy would be enough to dissuade me from using epoxy. Why take a chance? Polyester will work fine, and then you don't need to worry about it sticking to epoxy. Probably less expensive, too.

    Did you ever drill holes to check the integrity of the transom and stringers? You can ask a thousand questions here, but until you check those out by inspecting the wood shavings from the holes, this is all just idle speculation.

    You can core sample foam by taking a piece of 3/4" copper pipe and tapping the pipe into the foam (gently) until you hit bottom. Then twist the pipe and pull it out. You can push the core sample out of the copper pipe with a wood dowel. I'd do this in a number of places, not just a few.

    Drilling a hole and applying sealant actually works quite well. If you don't like the look, a clamshell over the cable hole on the outside of the boat dresses it up nicely. I personally would not want another hole in the transom if it wasn't sealed liberally with 3M 4200 or something similar.
