If head gasket was blown 1 or 2 plugs would be white from steam cleaning. The motor would be running rough, and the only water would be those cylinders not all of them
I winterized my AC systems maybe 10 years or more ago because I never use it. Used RV AF and if I had to do it all over again I would have tried to use just air. The AF will dry out

The water ingestion is the weird one. Everything being the same it should not have happened but it did. The last motor this didn't happen so it leans me toward the new motor make up, but does not exonerate the exhaust possibility

An instant shut down should not cause the motor to inject water if the elbows are spec above the water line.
The high pitch fuel pump and taking time to get restarted, it may have a fuel restriction. The restriction may be a collapsed fuel line, pickup tube, antisiphon valve

With one dead cylinder you've lost 12% power (310-12% = 37 hp).
That said, if the cylinder just went dead between old drive and new one, this could be the issue, but that would be a heck of a coincidence. My guess is it was already dead and the reason you only was getting 25-26 mph.
Fog cleared and yes I did get a boost in speed. This was after my repower and was running Hill marine B3 4x4 at 22 pitch. After the repaint I started to overrev and put 3 blade 26 pitch. Think WOT was 47 mph and gained about 2 mph. So not much boost
If paint is smooth then its just looks your dealing with. Mine wasn't smooth and I wanted to make it look good also, so paid to have it removed and I painted it with white epoxy
Agree with VP Mech that its not the pickup tube, and don't think it was lack of fuel that killed the motor. It was either electrical or because of the water

The Chap is better made then the Monterey and does have higher resale. I have a Rinker which is in the similar range as the Monterey, they are entry level boats...
